Hi,
For some reason, since the new board update, my "Favorite Topics" have not been notifying me that new messages have been posted in them. Before, when a new message was posted there'd be a notifier that said "new" next to the topic, but now there isn't. So I have to manually check to see whether or not new messages have been posted in my "Favorite Topics" or not.

You need to go to your "My Home" and check the box next to:
"Email Replies to Favorite Topics?"
I tooked and it was not checked.
Please see if that solves the problem.

Yes, but won't this mean that instead of new replies to my topics being shown as "new" in the "My Home" section, that they'd simply be e-mailed to my inbox instead?

Not sure how this works yet.
Try it out
You may have to re-pick your favorite topics also.
Looks like many things went to the original default with the upgrade.

Yeah, I remember having this problem some months ago but resolving it by disabling and then reselecting my favorite topics again, but when I tried it again it didn't change anything. I still don't get that little reminder next to the link that tells me someone has made a new response.

Strangely enough, the "new" reply reminder came up once a few days ago but hasn't been working since then.

Could it be that there were no new posts in your favorite threads?

No, there have been plenty posts to my threads but no reminder to inform me. So I just check them all when I log on to see if there are any new replies or not.
